My question is not wether to use one or not, but how much. I'm still in the mock up phase of my Jeep and the way it sits now is I have all but about 2-3" of the big 203 t-case up in the frame. To do that I will have to raise the body up about 3 1/2 - 4". What would be more acceptable and safe? To keep the ground clearance I have now knowing I still have to contend with the big 14 bolt rear, or lower the drivetrain and my center of gravity some and sacrifice the ground clearance in the center of my rig? Thoughts, better ideas?

I would highly reccommend staying away from a body lift of that height and keep the center of gravity as low as you possibly can. With what you'll be doing with that rig you don't want it top heavy (I know you know that). I think everyone will agree that you shouldn't use anything over a 1-1/2" body lift. The 2-3" of that tcase hanging down won't be an issue, like you said....the 14 bolt will be. I'm running about 10" of overall lift on my YJ compared to a stock '89 YJ and I have a shit ton of clearance under the belly of mine even with the factory skid plate being there.

Thanks Bob, but See that's where it will change. If I lower the drive train to lower the body I'll have about 6" of t-case haning down. I have thought of building a skid off the crossmember I'm going to use for the trans/t-case but I am not certain yet. I'm at the point I need to make a decision so to finish the position of everything And start pluming and wireing.

Its going to be a trail rig....cut your floorboard out and rebuild it to tuck everything up. I had a 2" body lift on Mr twister if I remember right and it wasn't bad but the lower the better for sure.

I've got a 2" Body lift on Slinky and there aren't any issues, but it's a TJ not a YJ I'm with the as little as possible thought though so go on your best judgement and lift how you need it to be then just adjust everything else appropriately.

I may just go ahead and lower everything. It will lower the body/COG and help with driveshaft angles to. I'm just trying to keep everything low. But yet have a good bit of clearance for it as well.

I cut my TJ floorboard to tuck my rubicon transfer case and can't even tell when sitting inside. It still looks completly stock. I do have a Tuffy center console but it isn't that much different then the stock ones. It's all in where you need the clearance and where you cut. If needed, you could always cut the center console for clearance purposes and then run some new sheetmetal as your new floor.
If you're set on running a bodylift, I recommend 1" max.

Well after looking over the situation I have drawn a conclusion. I'm going to drop the drivetrain overall and a little lower in the rear to allow for drive shaft angle and split the difference on the body lift at 2". That will leave about 5" of the t-case out the bottom and won't get my body/tub so far off the frame. That's a happy medium for both problems.
