When I swapped the disc brake Ford 8.8 into my '89 YJ all I did was bleed the system. I believe others have done the same way.

I've heard that at least on the XJ one also needs to swap out something called a proportioning valve to set the correct amount of pressure going to both axles.
Musclehead has done this, I'd talk to him too.

The proportioning valve is mounted below the master and has a big nut in the end. Unscrew the nut and remove the rod and spring that's inside, on the end of the rod is an o ring, remove the o ring and reinstall the rod spring and nut. This will allow a little more fluid to the rear.

I never even messed with the proportioning valve and haven't had any issues.

I never even messed with the proportioning valve and haven't had any issues. When I did my 14 bolt rear the proportions were off... the rear locked up more than the front.. I didn't mess with it cause I would rather the back lock up going down a steep hill so I can at least still steer..

If your going tons then you will need a new master cylinder, the stock jeep one will not move enough fluid. I used a dodge 3500 master and it was a bolt on to a TJ. Not sure about a xj though.

Sometimes the stock master cyl won't move enough fluid to keep pressure on the bigger brakes. Some folks use a dodge 3/4 or 1-ton master cyl in its place. Minor grinding and its almost a bolt on. I forget what year it is. Should be easy enough to find.
